Chapter 2: Learning
You are at sea for the first time. Barnabas will teach you the basics of navigation. If you've played Assassin's Creed IV Black Flag before, you shouldn't be too confused. Just keep in mind that you have a stamina gauge on your rowers and it's best to keep it about high before a fight, so you can maneuver and dodge enemy fire.
Barnabas had some of his cargo stolen. Your first mission as captain will be to catch up with the raiders' ship and recover it. Use your arrows and harpoons to reduce the enemy boat's HP until you are offered to approach it. Then jump on the opposing bridge and eliminate all enemies.
After this boarding, Barnabas will mourn the death of some of these men. You will have to recruit new soldier. Barnabas knows an excellent archer who would do the trick.
